Why is Mega Man 5 rare? What makes it so special? It's not as if it was the last Mega Man on the NES, not to mention Capcom was pumping out the Mega Man games one year after the other, so I would think there would be a lot of them floating around.
It's not an extremely rare game. I'd say somewhat rare. But like I said earlier, it's semi-rarity coupled with the fact that Mega Man is popular ups the game's value. So part of the value/rarity might partly be due to the fact that people snatch copies of the game up as soon as they see it and tend to hold onto them. Making it even harder to find a copy. It it may even be the case that Mega Man (or the NES itself) was in a bit of a slump near the end of the series so Capcom may have not churned out as many copies as the earlier titles. (I don't know if that's true or not, just a guess)

This is the value of each NES Mega Man game if you go by what they sell for on Ebay...and this is for just the carts with no box or booklet. When the game is complete, they go for even more.
Mega Man $15 - $20
Mega Man II $5 - $8
Mega Man III $5 - $8
Mega Man IV $7 - $12
Mega Man V $18 - $25
Mega Man VI $8 - $14
Wow. Is that based on auctions that have ended? If so, NES games seem to be going back down in price. I'd love to start collecting again. =)

I currently have all the NES Mega Man games complete with both their boxes and booklets, with the exception of Mega Man 4 (I have the booklet for it, but still need the box).
I have 1 through 6 compete. ;)
