I'm assuming you're talking about Twilight Princess. The main difference is that the Wii version of the game is flipped to suit a right-handed player. The Gamecube version, it's not done that way. You know how Link is left handed (and always has been), well for TP, he's right handed.
The other difference is that you have to use the Wii-mote and the Nunchuck to control Link and to attack with him.
I'm not sure about the older Zelda games you can play through the Wii, but if you use the Wii-mote on its side, it's like a normal old game controller. Maybe for the older games, you can play them that way.
