Here are some that, while they weren't all considered "bad," I happen to like a lot more than most.
Mother - Despite growing up with EarthBound, and the fact that EB and Mother 3 are considered the best in the series nearly unanimously (many fans say Mother's not even worth playing), I just enjoyed Mother the most for several reasons.
Pokemon: HeartGold & SoulSilver - A lot of fans say the original Gold & Silver versions were better. They weren't. They really, really weren't. This coming from a dork who got Gold & Silver the day they were released and grew up with them, goes to a site called Retro Junk, and thought FireRed and LeafGreen were pretty bad remakes. HeartGold & SoulSilver offer the ultimate Pokemon experience, and improve upon the originals in almost every conceivable way. So what if they turned Goldenrod City from a slow song into an upbeat jazzy remix, the music is still excellent and that doesn't ruin the entire fucking game.
Phoenix Wright Ace Attorney: Justice For All - I don't think there are any fans of the series who dislike this game, it's just generally considered the worst of the Ace Attorney series. However, I enjoyed it more than Trials & Tribulations, which is most often regarded as the best or one of the best.
Super Mario Bros. 2 - My favorite Super Mario game ever, basically. A lot of people don't like it just because it's an edited version of another game, without taking into account the fact that Mario's creator had much more involvement with that game than the Japanese Super Mario Bros. 2, that it's better than the lazily made "level pack" that is the Japanese Super Mario Bros. 2, and that it's an excellent platformer in itself.
Zelda II: The Adventure of Link - Maybe it's because it's the first Zelda game I played, but it's actually my favorite. Any Zelda fan will immediately understand why that sounds insane.
Sonic R - I don't know why everybody hates this game... it's so fun and relaxing to me, and I can just get lost in it and play for hours. I guess the controls take some getting used to and the character roster is kinda lame, but otherwise it's a fun experience.
That's all I can think of for now.
