For the "confused why different versions exist":
The acapella group Rockapella performed "Where in the World is Carmen Sandiego?" for the PBS syndicated series. A pre-recorded version played at the end of every episode over the closing credits that was lip-synced. The group also performed other musical duties on the show, such as commercial lead-ins, that were usually recorded live on the set.
In the not-so-TV world, Rockapella exists as an actual performing group. Most of their performances include original musical work, while they do perform covers of popular music. In the wake of the success of "Carmen Sandiego?" the group recorded an "extended" version of the theme song for an album, and frequently performs the song live in concert.
The theme song for the animated series is a totally different monster, and is in no way affiliated with the game show theme song writers or Rockapella.
